What came to be is that some characters are super chunky, chun li has freakish thighs and huge hands, it's just looks so weird. For example, street fighter went to 3D and they tried as much as possible to retain the proportions of the old sprites. Fighting games however factor this in because it's competitive and hitboxes are more clear cut in 2d than 3d. But I don't think games like zelda, metroid, etc really matters in this regard since overall it should look better than 2D if done right. How the game reads is important to a certain extent and 3D can sometimes be hard to visually read compared to 2D. The first difference from 2D to 3D is obviously the look of the game.
